In previous versions of MedINRIA can draw and do ROIS.
How do you generate ROIs in this version?
Are other programs needed to generate ROIs?

The creation of ROIs in medInria v2.x is still under development, however future releases are expected to have an improved method for ROIs generation.

In medInria 2.x we have separated the concepts of image segmentation from DTI-related tasks. In the Segmentation configuration (currently in beta) it is possible to create ROIs by painting on slices (as in the previous version). Once finalized the ROIs can be saved to the database. For the moment we do not support opening ROI images from the database, you will need to work around it by exporting the image and the load it with the button "Open ROI" in the diffusion configuration.

I just wanted to ask a follow up question about the ROI mechanism which may just not be implemented yet. In the previous versions one can display the ROI's on the 3D viewer. Is this no longer available?

Hi Jeremy,

The ROIs can be either treated as any other image, or used as a filter for the fibers in the diffusion workspace.
Check out the "Fiber Bundling Toolbox" section in the "Diffusion Configuration" doc page where you can find the instructions on how to do this.

Thank you for your quick reply. After I read your post I went back and kept playing with the program and for an odd reason the ROI's were only displayed on the 3D viewer if I loaded them with the 3D viewer open and the same is true for the 2D viewer. Does this mean I can not have them displayed on both the 3D and 2D viewer at the same time?

Also, regarding tracts is it possible to change the colors that are assigned to them after validating them? I tried double clicking the color box and no options were provided. To work around this I repeatedly validated my tract to get a variety of colors and could not figure out how to remove a validated tract and therefore was stuck with multiple versions of the same tract. Sorry if these questions are simplistic but I could not find information regarding them under the bundling box.

Unfortunately you are right. As the diffusion workspace only allows one view at a time it is currently not possible to achieve what you explained.

Regarding the fiber bundling toolbox... changing the colors or deleting previous bundles are functionalities that are not provided yet. We will look into them for future releases but unfortunately they are not of the highest priority at the moment.
